Ideally the X-ray data should have no low resolution cutoff. As this isn't as easy as it sounds at least make sure that your strong low angle data are not shadowed by the beam stop and that they processed correctly. If this is not the case you may think of re-measuring the low resolution data, or (which is not recommended for the general case with good data) to use a modest (e.g. 10 Å) low resolution cutoff. Typical symptoms of incorrectly scaled low angle data when running ARP/wARP are slow convergence, higher R factor and Rfree and too few solvent sites identified.
